main air jets are not removeable
if you spray carb cleaner down it it should come out of 2 places
1st is the carb venturi, it should come out past the needle
2nd place is inside the float bow ... |

i would keep the pump, its a big bike and it drinks a fair bit of juice, you dont necessarily have to run the relay if you want, you can just have it wired in to a switched live feed.

you are on the limit for the intakes and just over the limit on some of the exhaust valves.
as you already have access to the top of the engine i would go one size down on all your exhausts to brin ... |

any local engineering company will be able to make you a new phosphor-bronze bush for about £20, you can get exacting tolerances then as well so you eliminate as much of the rattle as possible. |

Jay- Breather hose is a good point, noticed there wasn't on on the rocker but it looks OK.
Stig- I always put a smear of sealant on rubber gaskets but will take extra notice around the half moons.
